Mail is imported based on the physical file structure, so it can't be messed up by lost configuration, although configuration in gconf is used to tell if it needs to do the upgrade or not.
I also have, or should I say had, a lot of local folders in which I
had my archived mail. After the migration process was done, these
folders were gone.

I can still see them in the old ~/evolution-directory, but I can't
find them inside Evolution (which I assume uses the
~/.evolution-folder in 2.0).

Is there some way to invoke the migration process again, to get the
left out folders converted? Some way to have the folders imported in a
click or two?
--force-migrate command line option.  But be aware it will simply delete evertying in ~/.evolution first.  so if you've received any new mail stored there, it will be lost.
Or should I import the folders manually one by one? (very tedious
work, I have 30 of them, and I assume others will run into the same
problem with hundreds of folders..) Will all my data come along if I
simply import the mbox-folders?
Import should work, i've never seen any reports of mail not being imported before.
