There's plenty of metadata other than cover art that *does* get written to the file when that box is checked.  Any changes you make to a track's tags (like Artist, Album, etc) get written to the file if you have the 'Write Metadata to Files' option checked.  Unfortunately, cover art isn't (yet) included as something that gets saved to the track's metadata.  Currently, Banshee just saves the cover art in ~/.cache (inside a folder called media-art, I think).  The bug report that Alexander linked to is a good place to go if you want to follow this feature's progress or contribute a patch (or bribe a developer to write a patch).
