Banshee saves them to ~/.config/banshee/covers. To save them among the audio files, try something like MusicBrainz Picard (with the Cover Art plugin): http://musicbrainz.org/doc/PicardLinuxInstall or Cowbell: http://more-cowbell.org/index.php/Main_Page.
