A) The presence of the term "widget".
"Application theme" or something works
In my experience, people think that application borders are part of the
application, so I don't think that "application theme" would work.
Why not just call the theme options "window outsides" and "window insides"?
If that's not professional-sounding enough, perhaps "window borders" and
"window contents" would work?
Well, when you open a dialog called "Theme" and there is a tab for
"Applications" and one for "Window Borders", it should probably be easy
enough to understand. :)

I don't understand why you would even make it clear there is a
difference. When I think theme, I think display or appearance. So if the
window manager theme (sawfish/metacity) and the gtk theme can be wrapped
together into one file format people can make 1 theme for gnome. Meaning
that window borders etc etc all that would be included; It simplifies alot.
