The files in .gnome-desktop are just desktop-launchers used by GNOME and
KDE. They are documented here:

The ones in .nautilus/metafile are just files that state how the
individual folders and files should be presented in Nautilus. They are
manipulated by using the Nautilus GUI, changing the size of a window will
for instance store the window size in a file corresponding to that
directory, so that the window size will be the same the next time you open
a new window with that location. They are not really user-configuration,
but automatically stored metadata.
