It is possible to install eel and nautilus in a separate prefix, but you 
probably have to remove the eel and nautilus packages. Some things that 
may not work perfect with different prefixes, but it shouldn't be that 
bad.

I normally build all my gnome from cvs into a different prefix, because it 
is good to have debug symbols for all libraries.
