Is it possible to run the Nautilus file manager without the desktop? I
would like to run the filemanager portion on a remote X-server without

gmc --no-desktop or something like that. Is there a similar option of
Nautilus?
Yes. You can turn off a preference in the Preferences panel to accomplish
this (in the "Windows and Desktop" preference pane). Another way to do
this is to invoke Nautilus with "--no-desktop".
