You can see all the meld preferences using gconf-editor. Look
in /apps/meld/window_size_x and /apps/meld/window_size_y for instance.

You can edit them with gconf-editor but in your case its' probably
easier to set them from the command line with gconftool.
e.g. gconftool-2 --set --type int /apps/meld/window_size_x 1024
