It's fixed today in automake 1.9.3. Just use
AM_INIT_AUTOMAKE([1.9 tar-ustar])
You have the option of "tar-v7" (default, but old), "tar-ustar"
(POSIX, longer filenames), or "tar-pax" (POSIX PAX, brand new but
probably not widely supported yet). I chose tar-ustar as the best
compromise between being up-to-date and being well supported, and it
should be OK for the Doxygen filenames.
