The minimum size of an X window is 1x1. There is nothing in
GTK+ that I know of that would cause anything different.

Do you have an example code that demonstrates the limitation?

(It's possible that your window manager might be limiting the
size of the window. WM decorations at a smaller size than
5x5 probably aren't very useable.)
