Hmmmm... I would say :

Good:
1) Stop ekiga.
2) Make the changes.
3) Start ekiga.

Bad:
1) Make the changes
2) Stop ekiga (ekiga saves its preferences back)
3) Start ekiga (ekiga reloads its former preferences)
