You should be able to do this by setting up a read-only gconf database
containing the default values that you don't want the user to over-ride
(including /apps/gnome-session/logout_prompt=false, in this case), and
put it before the user's local settings database in the gconf search
path.
Not sure of exactly which files you need to modify to do this, though--
hopefully somebody else can enlighten you...
