This is most troubling. I can't say exactly what the problem is, but I can tell you a few things that would help diagnose it. First, please check if this happens when you apply settings from the command line, e.g. background-properties-capplet --apply If it does, please try launching bonobo-moniker-archiver (kill any such process beforehand) in a separate terminal and running the above command again. Observe any error messages that appear and let me know. Otherwise, you may try simulating the conditions that occur at startup by creating a script such as the following: #!/usr/bin background-properties-capplet --apply mouse-properties-capplet --apply keyboard-properties --apply sound-properties --apply Then run it and see if the same thing happens.
