Why not run gnome-magic every time you open a file, just to be sure that
it's opened with the correct application? It's no big problem if
Nautilus does a bad guess on the filetype, as long as the right app is
opened for the file.
If the opened app is different from the filetype nautilus detected, the
user should get a dialog, but more like:

Analysing its contents, it looks like a file of type "Gnumeric
Spreadsheet" (application/x-gnumeric).
[x] Rename the file, appending the ".gnumeric" suffix to match its type

[Cancel] [OK]
