This is an intentional design decision
A bad one, if you ask me.

The panel should be there to help me, not get in my way.

(assuming you are using metacity)
Actually, I'm still using Sawfish.

there is no way to change this behavior. Fullscreen apps should still
work though and if you are having problems with a full screen app it is
most likely a bug in the app.
Hmmm. Those apps worked in GNOME 1.4, so I'm not so sure about that...
