applications on task bar disapearing

I've noticed that running applications have disapeared from my task bar
again. Then only way I've found to get them back is to delete the .gnome
directory. They come back for awhile, then go away again. Does anyone
know another way I can fix this?
I am using gnome compiled from sources, on a 650MHZ AMD Athlon system.
