Fist of all, GMC is not capturing mouse clicks to the root window. E
captures the clicks, then proxies them to another window so that other
applications can perform actions on root window mouse clicks. If raster
thinks that it is a bad feature, he could easily remove the proxying
feature from E.
If you disable the actions associated with those clicks, you should be
able to use GMC as before. To do this, copy the keybindings.cfg (may be
in /usr/share/enlightenment/config) to ~/.enlightenment, and edit out the
bindings you don't like.
