.m4 files always need to be in ACLOCAL's search path. There are two ways
to do this: copy them to /usr/share/aclocal *every* time you install or
replace one; or use 
ACLOCAL_FLAGS='-I /wherever/the/files/are' ./autogen.sh

.m4 files in Gnome include glib.m4, gtk.m4, imlib.m4, gtk--.m4, gnome.m4.
