I couldn't find a conclusion in the whole thread so far, so I jump in
with another suggestion:
The menu bar on the top already has an indicator (in the right corner
besides the clock) that shows an icon for the focused app and can be
used to switch between apps, too (I don't know the canonical name for
the indicator, sorry). It even already shows a panel icon if one has
focus. Currently it's limited because it only shows that _a_ panel has
focus, but not which one. But I think it would be most consistent to
extend this visualization in some way to allow for indication of which
panel is the focused one.
Whether the focus indicator can be realized like that or not, I think it
is very important to keep the solution consistent with this indicator,
since it's something gnome has got for a long time
