Adding a
  <MergeDir>/store/garnome/share/applications/</MergeDir>

to the file 

 /store/garnome/etc/gnome-vfs-2.0/vfolders/applications.vfolder-info 

helped. 

I took that line from applications-all-users.vfolder-info, expect that
in that file the tag used was <ItemDir>

I'm confused about this whole menu/vfolder stuff: is
applications-all-users.vfolder-info not read, or is it a bug to use
ItemDir or is there something screwed about my configuration, since
nobody else seems to experience the problem?

And this only got me the application menu items, not the desktop
preferences items :-(. Here I only have the advanced subfolder (minus
'Login photo' and 'Sessions'), and the accessibility subfolder.
