I have essentially the same situation as you, but I've gotten it to
work -- but only intermittently. I have more luck when I start Banshee
and then plug in the iPod. I don't really have anything else to offer
other than double check your USE flags, (do an emerge --info banshee
and see if ipod is listed), and make sure you have the latest packages
for each dependency. I was having some weird issues with my
package.use file not affecting my use flags so I had to set my use
flags on the command line. Although it sounds as if you have these
last two things setup correctly.
