Try running

gconftool-2 -R /| awk '/mozilla/{print p, $0} / \/.*:$/ {p=$0}'

I am sure it will print epiphany in a place you do not expect. Change  
it (with eg gconftool-2 -s -t string <key> <value>) and inform gnome  
developers that gnome_show_url() uses this key and not the one modified  
by Preferred Application setting.
