In my preferences I have Check Mail On Startup selected... if what you are
describing is correct, could it be that the mailboxes are scanned AFTER the
mail is checked?  IMO the patch should fix it so that Check Mail On Startup
checks mail AFTER the mailboxes are scanned, that way, mail isn't checked
twice, and the old behavior of highlighting mailboxes with new messages in
them is restored.
