This points to a problem with shutdown; it appears the mozilla
preferences aren't being saved. Can you please make this test:
- quit and restart epiphany
- load "about:config" in a tab, filter on
"security.warn_entering_secure.show_once", and note its value
- in another tab or window, load a secure page; which for you seems to
always show the warning
- now note the pref value again
- shut down and restart epiphany
- load about:config again and note the pref value again

The pref value should be first 'true' then stay at 'false'. If it is
'true' again after the restart, could you please record the file
modification time of ~/.gnome2/epiphany/mozilla/epiphany/prefs.js and
see whether it coincides or not with the time you shutdown epiphany?
If you quit epiphany normally, is ~/.gnome2/epiphany/session_crashed.xml
present or not?
