You can access the XUL certificate manager by entering the following address in Epiphany:

chrome://pippki/content/certManager.xul

See bug http://bugs.gnome.org/show_bug.cgi?id=119090 , many changes has
happened to the patch provided. In summary I an working on an external
epiphany module (plugin) that will be able to manage the certificates
and CAs without, and be able to share those certificates with other
GNOME applications (I hope), but it is not ready for public consumption,
it has a few bugs and a non GNOME compatible build system
(autoconf/automake). Sadly it will not be ready for epiphany 1.2
release, and it will probably will need a few changes when the community
sees it, but I hope it can be added later because it is a plugin
